You cannot fly directly between the two destinations as you have to enter and depart Peru from Lima, and Ecuador from Quito or Guayaquil. From Quito it is a 4-hour flight to the Galapagos Islands, and from Lima it is an hour by air, but then takes another 3-4 hours by bus and train to reach Machu Picchu.
